I've recently disassemble .x3d plugin. But when i check the instruction at a particular addr with the corresponding in ollydbg, it gives me different opcode.

So is ida inaccurate in disassembling extensions other than .dll and .exe?

You haven't given us enough information to answer your question.  What was the instruction that you think is disassembled incorrectly?  What did Olly show, and what did IDA show?

it is a straightforward thing. I rebase the disassembled program, but found the corresponding instruction at each addr is different from that when looked at debugger.

i realized that this issue would be solved if i rebased to (0x******** + 0x1000).....but i'm not sure why +0x1000 is necessary. i'm guessing that its due to some thrashing by ida

The +0x1000 is necessary because the code that you are examining does not begin at the image base.  That's where the file header belongs, and your disassembly doesn't include it.
